Stuttering filament
My extruder has started behaving oddly. It extrudes cleanly and smoothly for a short period, then starts to chunk and stutter like it is clogged. The extruded filament comes out with bubbles in it. I back it out, reinsert it, and run it forward again. It runs smooth for a time, then chunk stutters. It does it with every color filament I put in.

Still don't know what's causing it. I have completely cleaned the extruder twice. Switched filament, everything I can think of. You can see where it prints smoothly and stutters during extrusion.

The same thing was happening to me until I increased the nozzle temperature to 227C. Your filament may work optimally at some other temperature, of course, or your issue might be something else entirely. But for me, raising the temp solved that exact problem. Perhaps the heating element was repositioned slightly during one of your cleaning efforts, which might explain why this issue just started recently?

Ya. I would try increasing the temp, and if that didn't work, try decreasing. bubbles can be caused by either.

Could be caused by the filament trying to get through the nozzle?

Well I just received my new print head assembly. I will be attempting to install it Monday when I get back to my workspace.

Good luck! I would be interested in seeing photos (or video, of course) of exactly what they sent you and how it is installed, in case any of us ever try to replace the print head assembly ourselves. Thanks in advance!

I will see what I can do. I may hold off a day or two to make sure my filament is good and dehumidified just to rule out any other external variables. but I will try to get it taped when I swap it out.

That sounds like the feeder roller having issues... Just cleaning that part may fix the issue.

This is my second printer.
Carefully detach the print head from the machine. There is a screw in the back that holds it on.
Remove the fan and that white piece... The feeder is a little, teeny, tiny chili der with a tooth depression that the filament feeds into.
The teeth grab the filament and feed it to the print head.
I've not disassembled my print head so far, but there may be a spring that pushes the filament against that feeder. Tension of the push is important.
Given that I've not had any issues, I lean toward there not being such a system.

There is no spring, I have taken my head apart a couple times checking on clogs and damage to the gear.

Thanks for that video link. Didn't realize there was only one screw I would have to take out in order to replace the head.

The head they sent me included everything but the fan, so there wasn't really anything to take video of. It appears that is was a stepper motor issue because it now prints smoothly. Hopefully this one lasts a while longer.

Hmm. I have a seemingly identical problem on my MakerBot R2. I wonder if the Nema (stepper motor) is the problem there? (Sorry for the slightly off-topic nature of this rhetorical question...)
Before you changed to the new head assembly, did the Root emit filament "in mid-air" flawlessly BEFORE it started to print, but then the thunking sound would start once it started printing on the bed itself? That's what I'm seeing on my R2.

I think a bad roll of filament may have initially been to blame somehow. I changed to a roll of black I had been using and it started to do it again. I freaked out, removed the roll, cleaned the extruder head, and went back to another roll. Smooth as silk again. I have since thrown out that roll of black.

The ONE thing I didn't check before putting in a ticket.
Took off another .2, and I'm printing again.
First layer is a bit thin, but I know how to fix that.
Problem solved.

I had hit send on that message there, and started hearing thunk.thunk.thunk.
darnit... It had jammed on the 9th layer.
took it apart, cleaned it out... same issue
helpdesk suggested I up the temp.. no dice.
